Keep it out of the water.
I’ve never heard of anyone putting anti-fouling paint on a transducer. But, some transducers are designed to be mounted inside the hull and fire through it (including paint on the outside)… so, it would seem that you might could paint it.
And, yes. It will hurt performance if you have shellfish growing on your transducer.
