I added a attwood fuel water filter on my little boat for my 9.9 2 stroke because I had a issue with water in my gas. Would a 9.9 fuel pump have problems pumping in fuel because of the filter. Last time I ran it ran bad so I put new gas in and it ran good and decided the filter was necessary. Now when I run it, it bogs at wot. Haven’t tested without the filter yet.
You should not have any problems with the fuel pump not pulling fuel through the water separator if it is set up right.
I would check to make sure the system is set up right and the 9.9 is not sucking air from any place at WOT
Check the filter, ie pour out the contents of the fuel in a mason jar and let it sit for 10 minutes. If you have water problems you will see it at the bottom of the jar.
clean the carb or replace the filter in the outboard.
I had a Yamaha T8 hooked up on my last boat through a 10 micron water separator and had no problems, most water separators will pass way more fuel through then your 9.9 can burn, my old Yamaha filters were rated for 90 gallons a hour.
Does the motor have a bowl below the carburetor? If so, there may still be a little water in there.
Possibly getting air somewhere. I’ve had to replace the fuel line connector because of a slash in the gasket.

Fuel Bulb bad?
I’d start at the new connections you made, make sure everything is good. Always a good idea to replace fuel line/bulb every time you have a fuel issue to rule it out. Cheap insurance IMO.

FILTER COULD HAVE DEBRIS.
COULD ALSO HAVE AN AIR LEAK.
