I have the exact same motor and year. Mine developed a skip at idle and I had surging issues in the upper rpm range. After some shade tree diagnosing, I found an air leak at the anti-siphoning valve. Fixed the leak and I ended up knocking out the ball of the new valve after my primer bulb kept collapsing. No air leak, but still had skip. Replaced the high pressure fuel filter and plugs and it is running like a champ again. I have the factory suzuki, same motor, manual on a disk that might be some help. ive got thw 03 model and hace only had problems with the gear shift cables lockin up, engine has had no problems, nock on wood.

i havent heard of any of those computers going bad
does the shop not have access to another to computer to plug it in and see if the problem goes away?
from your description, it doesnt sound like a computer problem.
they should be able to plug the laptop into your engine, and run it, and if it has a ECM problem, it should show up.
