What have you tried so far? What caused the stains?
I have a 17’ Seapro CC, that has been sitting out all season uncovered and it has accumulated a good bit of dirt inside of it. I have washed it twice so far, once with regular boat was and the other with a little bleach added to the boat wash. It still has some stains on the floor and the sidewalls that I’m having trouble getting off. Once cleaned completely, I’m planning on Waxing the entire boat to try and get a nice shine.

Hull cleaner with oxalic acid, barkeepers friend and some folks use toilet cleaner (Sno-bowl?) You will need to re-wax afterwards
A real cheap try is Oxyclean laundry detergent. Make a gooey paste out of some and spread it on the stain. Wet a rag or paper towel and place it over the paste. Let it sit on the stain for 15/20 minutes and rinse it off. I say cheap because your wife may already have some Oxyclean! When you used the boat wash with the bleach did you let it sit on the stain for a while. You can mix some water and bleach and wet a rag or paper towel and place that over the stain also. It has to sit on the stain a little while to work. Keep whatever you use wet and in contact with the stain.

X2 barkeepers friend. Use it with a scrub brush. If the stains are removable, they will come off. Add wax afterwards, it will be totally stripped of all protection.

I use a product called “On and Off”. Just be very careful with the stuff. It is some kind of strong acid.

^^^^^^ What he said. “On and Off”, which is a Oxalic Acid product. West Marine has it. Wipe it on, wait a few seconds and hose it off. Awsome product!

I bought the mary kate on/off gel and applied it with a paint brush where the stains where and it seems like it didn’t really help. Am I applying it the wrong way? Maybe i need to let it set for a few minutes longer?

It should eat them right off. I’ve had rust and water stains on my hull and within leaving it on less than 10 seconds and hosing it off the stain was gone. Do you have a pic of the stains? I’ve never used the gel, but I’m sure it’s the same stuff.
